dove va inserito il comando per il charset?

che strana installazione.

puoi mettere la direttiva in qualsiasi file "globale", non relativo a uno specifico virtual host.
puoi anche creare un charsets.conf e metterlo insieme a tutti gli altri, verrà caricato dall'httpd.conf

per file globali intendi cosa?

se creo il charsets.conf vieene caricato in automativco?

penso che dipenda anche dall'encoding con cui viene salvato il file

dal tuo schema pensavo che l'httpd.conf includesse tutti i *.conf della directory /etc/apache2/

Metti la direttiva nell'httpd.conf stesso.
