The most common reason that an application doesn't enter fullscreen when it should is that the X server you are using doesn't have the resolution the application wants added to it. This is very common when trying to run windows games like StarCraft or Fallout through wine. Instead of becoming fullscreen, the game will instead run in a small window in the top-left corner of your screen.
To add resolutions, read on.

To make changes to the resolution settings of XFree86, find the configuration file '/etc/X11/XF86Config' or '/etc/X11/XF86Config-4', (depending on your X version and Distribution) using '/etc/X11/XF86Config-4' if both exist. Once you've found one of these files, go ahead and open it in your favorite text editor. Remember, you have to be the 'root' user to modify this file.
Once open, find Section "Screen" in the file, it's usually near the bottom. If there is more than one in your configuration, things get a little tricker and you'd better go read the XFree86 Documentation for the full skinny on how to modify the configuration file.
When you find the Section "Screen", several lines beneath it will be a line labeled Modes that will have one or more resolutions listed on the same line. Mine looks like this:
Modes "640x480" "800x600" "1024x768" "1280x1024"
With this setup, X will start in 640x480, and pressing <Ctrl> and <Alt> and pressing '+' or '-' on the keypad will toggle between the resolutions listed. To change the default mode, simply move it to the beginning of the line like so:
Modes "1280x1024" "640x480" "800x600" "1024x768"
If only one resolution is listed, X will not be able to switch to any other resolutions while running. This is likely why any games you might play won't go into fullscreen mode. This is usually the problem when wine applications won't go into fullscreen. To add more resolutions to X, simply enter them on the same line as what is already listed.
